While I've never tested Isochronic tones I plan on it in the near future. I'm not sure what you mean by 'sound quality'. I've heard binaural beats that had horrible sound quality so maybe it's just an issue with some of the programs. Now days everyone should be able to control the quality of the sound they produce and if they don't then IMO they aren't very good at what they do.

I don't have a problem with B at all except for the fact you seem to be applying it to Isochronic tones exclusively and I would say that you have that very same problem with any and all programs. If you don't focus it doesn't work near as effectively as it could. However the focus problem would be no different for either program if the Isochronic tones people wore earphones.

Do you know if there are any scientific studies as to which is better?

If you're ever tested Isochronic tones versus binaural beats you will discover they're nowhere near as effective. Primarily because of A. sound quality and B. the fact that you cannot get full effect/impact from a program if you're focused on anything other than the program.
